Rising Wallabies star Joseph-Aukuso Suaalii left the field in the first half with an injury.
Suaalii sustained a suspected broken wrist, an injury that would end his tour immediately.
Scotland led 7-3 at halftime.
In the second half, Scotland scored another three tries to extend their lead 27-6.
The Wallabies scored a try to winger Harry Potter who was making his Test debut in the 75th minute.
Despite earning an even share of possession for the match, the Wallabies did themselves no favours with a lazy defensive effort and poor discipline.
They missed 34 tackles to Scotland's 14, losing the penalty count (14-12) for the third straight Test.
In other results this morning, England thrashed Japan 59-14.
The Wallabies will face Ireland in Dublin at 3.10am Sunday.
