Anthony Martial scored the first goal as United led 1-0 at the break but Bertrand Traore equalized for Villa in the second half.
Bruno Fernandes scored the decisive goal from the penalty spot moments later after Paul Pogba was fouled in the box.
In an earlier match, West Ham beat Everton 1-0.
