Daugunu's try came in the 51st minute of the match, where he sprinted through a gap, using his momentum to narrowly slide over the line for the 18-13 lead to Australia.
Other tries for Australia came from Daniel Tupou and Tom Wright.
Wales points came from a penalty try and three Ben Thomas penalty kicks.
In other results, the Fiji Water Flying Fijians beat Georgia 21-12, the All Blacks edged England 16-15, and South Africa beat Ireland 27-20.
